It sounds like you want AppDirs, which are a feature of ROX-Filer. Basically, they work by placing all the app's code and what not in a directory, and you launch the program by clicking on it, or running the AppRun sh script. Unless you want to, you never have to see the "guts" of the program, you just click it and it [compiles and] runs.
I agree that it makes thing so much easier, and I honestly wish every piece of software would use it. :)
