Bioconductor is a set of packages for R (a GPLd statistical data analysis language) which focus on bioinformatics data analysis, especially gene expression arrays (Affymetrix, cDNA spotted arrays). There are tools for statistical normalization, differential expression, genomic visualization, and biological annotation. Future work includes implementation and development of better statistical methods, distributed computing, visualization, and extensions to related high-throughput laboratory assays. The primary developers are research statisticians.
JOELib/JOELib2 is a cheminformatics library which supports SMARTS substructure search, descriptor calculation, processing/filtering pipes, and conversion of different chemical file formats. It is written in 100% pure Java, and interfaces to external programs (e.g. Ghemical) are available.
Care2x (formerly Care 2002) is software for hospitals and health care organizations. It is designed to integrate the different information systems existing in these organizations into a single efficient system. It solves the problems inherent in a network of multiple programs that are incompatible with each other. It can integrate almost any type of services, systems, departments, clinics, processes, data, or communication that exist in a hospital. Its design can even handle non-medical services or functions like security or maintenance. All of its functions can be accessed with a Web browser, and all program modules are processed on the server side.
FreeMED is a Web-based medical records (EMR) and patient management system with a printing system, patient scheduling, an HL7 interface, a billing system, XML-RPC Web services, and many other features. It has an extensible modular architecture, allowing it to be customized based on individual practices without having to rewrite core components of the system. It is HIPAA compliant.
PhpLabware is a database system with features similar to Filemaker and Access, but is completely Web-based. Relational databases can be defined through the Web interface and extended with PHP plugin code. User and group access is regulated at the record level. It was written by and for life sciences research scientists, but should be generally useful as a Web-based front end to SQL databases.
The Finishing Scripts for Cluster Installations handle specific post-installation configuration that might not be convienent nor possible using existing cluster installation methods. The usual installation process is used to build a reasonably configured node, and the system then reboots into normal mode, achieves network visibility, and executes the finishing script. The finishing script handles all of the finer details of installing packaged or non-packaged software, tweaking installation, setting host/net specific parameters/files, etc. It is controlled via a single, easily modified script.
Lush is a Lisp dialect with extensions for object-oriented and array-oriented programming. It is intended as a programming environment for prototyping numerically intensive applications. Unlike alternatives like Python or SciLab, Lush is designed for easy integration of existing C/C++/Fortran codes.
MuGeN is a package for interactively exploring multiple annotated genomes simultaneously, possibly mixed with computational analysis results. Map information can be loaded from various sources, and resulting images can be exported in different formats. Both an interactive GUI based environment and a batch mode program are provided.
