Theano is a Python library that allows you to define, optimize, and evaluate mathematical expressions involving multi-dimensional arrays efficiently. Theano features tight integration with numpy, transparent use of a GPU, efficient symbolic differentiation, speed and stability optimizations, dynamic C code generation, and extensive unit-testing and self-verification. Theano has been powering large-scale computationally intensive scientific investigations since 2007. But it is also approachable enough to be used in the classroom (IFT6266 at the University of Montreal).

Release Notes: This major release brings better performances for dot product and other operations, experimental support for GPU under Windows, and new features and better support for sparse matrices. The behavior of some operations is now closer to NumPy's, and deprecated features were removed. This release fixes bugs in Scan and other modules and adds a lot of new functionality.

samhain is a daemon that can check file integrity, search the file tree for SUID files, and detect kernel module rootkits (Linux only). It can be used either standalone or as a client/server system for centralized monitoring, with strong (192-bit AES) encryption for client/server connections and the option to store databases and configuration files on the server. For tamper resistance, it supports signed database/configuration files and signed reports/audit logs. It has been tested on Linux, FreeBSD, Solaris, AIX, HP-UX, and Unixware.

Release Notes: This release fixes a regression that could cause a segfault at startup on systems that don't have inotify.

LocDemo demonstrates the functionality of libwlocate. After startup, it evaluates the current geographic position of the user and displays it within a map. Makeflow is a workflow engine for executing large complex applications on clusters, clouds, and grids. It can be used to drive several different distributed computing systems, including Condor, SGE, and the included Work Queue system. It does not require a distributed filesystem, so you can use it to harness whatever collection of machines you have available. It is typically used for scaling up data-intensive scientific applications to hundreds or thousands of cores.

Release Notes: WorkQueue now does string interpolation on task input files. Currently, only the $OS and $ARCH variables are replaced. WorkQueue has a new work_queue_name API to get the project name. A buffer overflow has been corrected in some regular expressions. WorkQueue now gracefully handles more than 1024 workers by moving from select to poll. Example Bioinformatics Makeflow applications for BLAST. An issue where Makeflow would crash with very long commands has been corrected.

Parrot and Chirp are user-level tools that make it easy to rapidly deploy wide area filesystems. Parrot is the client component: it transparently attaches to unmodified applications, and redirects their system calls to various remote servers. A variety of controls can be applied to modify the namespace and resources available to the application. Chirp is the server component: it allows an ordinary user to easily export and share storage across the wide area with a single command. A rich access control system allows users to mix and match multiple authentication types. Parrot and Chirp are most useful in the context of large scale distributed systems such as clusters, clouds, and grids where one may have limited permissions to install software.

Release Notes: Parrot now supports the faccessat system call. It has a new daemon option for chirp_server and catalog_server. There is a new FUSE mount option support for chirp_fuse. New support for CVMFS filesystem in Parrot.

IMAPFilter is a mail filtering utility. It connects to remote mail servers using the Internet Message Access Protocol (IMAP), sends searching queries to the server, and processes mailboxes based on the results.

Release Notes: This release introduces support for recovery of a session when a network failure is encountered, and has other robustness improvements. It also adds Lua 5.2 compatibility, while the codebase is still compilable with version 5.1. Among the bugs fixed is appending of messages to mailboxes that did not yet exist, since it failed to create the mailbox and retry the append operation. A problem where SSL failures could produce misleading error printouts was corrected. Support for the old deprecated 1.x configuration format has been removed.

It automatically generates the appropriate forms, lists, and menus for a user to interact with the database without having to know any SQL. It is a full-featured Web application framework, and gives developers the flexibility to customize the features and behavior of their application via configuration files (using the simple INI-file syntax), templates, and plug-ins. A generic application with no customizations is completely functional, but the developer is free to customize things at his leisure.

Onapos is a simple, extensible collections manager that lets you create any kind of collection easily and quickly: books, movies, magazines, you name it. It is pretty simple to pick up and use out of the box, but getting the most out of it requires some hacking.

Release Notes: This release fixes a bug where the collections list was becoming corrupted under certain circumstances, a bug where collections were not being loaded properly, and a bug involving the add item panel growing. It will auto-save all collections on exit. The default collections location has been moved from /usr/share/onapos/collections to $HOME/.onapos/collections. This release removes the prompt to save immediately after creating a new collection. It is still tagged alpha because there are a number of crucial features still missing.

Jikes RVM (Research Virtual Machine) provides a flexible open testbed to prototype virtual machine technologies and experiment with a large variety of design alternatives. Jikes RVM runs on many platforms and advances the state-of-the-art of virtual machine technologies for dynamic compilation, adaptive optimization, garbage collection, thread scheduling, and synchronization. It is self-hosted, i.e. its Java code runs on itself without requiring a second virtual machine. Most other virtual machines for the Java platform are written in native code (typically C or C++). A Java implementation provides ease of portability and a seamless integration of virtual machine and application resources such as objects, threads, and operating-system interfaces.

Release Notes: This release has switched to using native threading. The default mature space collector has changed from Mark-Sweep to Immix. There are significant improvements over the performance of 3.0.1, with speedups of 10% and 21% on average for DaCapo and SPEC benchmarks respectively on an Intel C2Q. Highlights include a 29% improvement in jbb and a 32% improvement in Jython.

The transactional Berkeley DB 4.2 is used as its data store and a full plug-in API allows developers to extend the the functionality of the server in many ways, and many of the core features of the server are already implemented using this API. Sqlkit provides a GUI named sqledit to edit data in a database, as well as a package (sqlkit) in PyGtk. Sqledit (the application) can be run from the command line with arguments and will pop directly into the table/mask of the data, or without arguments and will present an input mask to write the database URL. Sqlkit (the Python package) provides SqlMask and SqlTable, two widgets for editing database data. It is meant to be used as a base for database desktop applications.

It utilizes locality of a file to access a data node, and supports Globus GSI for Wide Area Network. Users can explicitly control file replica location on Gfarm. Gfarm can be used as an alternative storage system to HDFS for Hadoop, Samba, MPI-IO, and GridFTP. Monitoring via ZABBIX and Ganglia is also supported.

Release Notes: This release adds gfs_seekdir() and gfs_telldir() APIs, which are needed by the newest gfarm-samba plugin, and fixes many problems regarding the hot standby metadata server. It is strongly recommended to upgrade to this version.

New languages can be added easily through tables that support a rule based or dictionary based approach. It also includes tools for testing and debugging tables. Liblouis also supports math Braille (Nemeth and Marburg). The formatting of Braille is provided by the companion project liblouisxml. Liblouis has features to support screen-reading programs.

Release Notes: This release features new tables for Czech hyphenation, Spanish grade 1, Tamil, and generic Farsi grade 1. It also has improvements to the Braille tables for Portuguese grade 1, Icelandic 8-dot, uncontracted Spanish computer braille, Norwegian, French comp6 and comp8 Braille, Romanian, Generic Arabic Grade 1, and Czech.
